I have some documents that require extensive use of BibTeX files, and on the windows version of TeXworks there is the possibility of running pdflateX+MakeIndex+BibTeX, which is not present in the linux version (I am using ubuntu). I have to separately run BibTeX and the LaTeX compilers so that I can update my citations, which is a bit of a hassle. Is there any way to manually add the pdflateX+MakeIndex+BibTeX mode to TeXworks under linux?

I wouldn't put my .bib file there. If you want a system-wide solution, try running this command from the terminal:
kpsewhich -var-value BIBINPUTS
For me, that gives me a bunch of choices, including
~/home/<username>/texmf
So if I add a file like test.bib to:
~/home/<username>/texmf/bibtex/bib/
BibTeX and/or Biber can find this file even without using texhash. (This works from within emacs and from a terminal; I don't have TeXWorks.)
Here is a step by step description.
Make sure the
amstexpackage is installed in MiKTeXOpen TeXworks and choose the "Preferences" menu
Go to the "Typesetting" tab and this window will appear; click on the "+" button in the lower half
Fill the window as follows
In order to add the lines in the "Arguments" field, click on the "+" button.
Click OK in this window and in the Preferences window.
Choose "amstex" from the drop down menu
Click the "Typeset" button (the green one).
Enjoy AMS-TeX in flamboyant PDF format.

create a little bash script for the three commands, put it into
~/bin/and then create a new menu option inside TeXworks (Edit->Preferences).
