I am fairly new to LaTeX, but I decided to take it upon myself to use the .sty file the computer science department at my school had for the university's thesis style. As it turns out, there are a bunch of issues with the format, so I've been trying to fix them one by one. I managed to fix issues related to the TOC, but I am having a tough time getting the headings right.

It appears that the \underline tag messes things up, because when removed, the section header gets centered and the subsection header stops having an indent. How can I fix this code so that the text can be underlined without messing up the rest of the formatting? Also, is it possible to automatically append a period and space at the end of the subsubsection title?
UPDATE:
I am also having another issue in formatting the TOC. When I had a vspace to add an extra line between a chapter title and the first section underneath it, the hyperref package seems to add the amount of space I ask for in the vpsace argument to the names of the chapters in the PDF's built-in table of contents, i.e. when I open the PDF in Preview on the sidebar table of contents, the chapters are labeled like "1emChapter 1" instead of "Chapter 1" since I passed 1em as the argument to \vspace.
