I'd recommend you to use the internal PDF viewer because it allows more accurate synchronization between PDF and source. Also, it does not have the closing issue. Check that you have the following settings

The profile (Menu > Options > Save/Load profile ...) saves almost all settings except for window positions and macros. It is meant to be used in case you want to switch between configurations.
If you want to make a complete Backup, you can copy/replace the settings file. Or the complete settings folder, which contains additional information like the recent files list, additional dictionaries, cwls an so on.

Yes. From the menu bar:
Options->Automatically Restore Session at Next Start. Tested on TeXstudio 2.8.0, Mac OS X.Update TeXStudio 2.10.8
This newer version (on Mac OS X) has the setting in a different place. From the menu bar, select
TeXstudio->Preferences. In the new window, tick the boxShow Advanced Optionsif not already selected. Then in theGeneralcategory, under the headingSession, there is the optionRestore Previous Session at Startup.
