I don't know how to face a strange behavior caused by the appendix package.
I'm using KOMA-Script book class and many other packages (see here: http://pastie.org/1728702)
When I add an appendix (not the package, the \appendix command or the appendix block) at the end of the document, figures and sections get a final dot. For example
Fig 5.4.:
5.1. Section title
5.1.1. Subsection title
Has anyone already experienced this problem?
What does this harmless subsection command? It starts a new page! And this page has a different page style. The first page has page style plain because it's the beginning of a chapter, but the next page has scrheadings style. There we may search the problem.

Don't compare a number 0 with \thechapter - in your appendix \thechapter is "A" ! Instead, something like
\ifnum\value{chapter}=0 ...
could work.
On a plain chapter starting page that error could not occur.
You can change the secnumdepth to 0 in the appendix. This means that section numbering is switched off for all levels (parts, chapters, sections) after the command.

The
appendixpackage is not the culprit. Adding a final dot to sectioning and figure/table numbers in case an appendix is present is the documented default behaviour ofKOMA-Script. To remove the dot, add the class optionnumbers=noendperiod.
