The attached Tech Note 1206, "The Technical Support Guide to Printing", deals with the printing and exporting of MATLAB figures. It explains the various settings that affect output and provides a guide to troubleshooting the problems that may occur during the process of printing or exporting MATLAB figures.

MATLAB: Printing Axes

With export_fig you can specify a list of handles of the axes to print, and only these axes will be printed. E.g.:

figure;
for a = 1:4
   hax(a) = subplot(2,2,a);
   plot(rand(3));
end
export_fig(hax([1 3]), 'test.png');

It essentially implements Daniel's suggestion, so you don't have to. However, it may not work perfectly with GUIs as they tend to behave differently. Try it, though.

MATLAB: Printing “Scope” plots.

It would be better if you can specify what is actual issue with printed output.

But I can suggest to try print to figure using File > Print To Figure.

The MATLAB figure window has better flexibility in setting the print size than the Simulink Scope window.

So, from the Figure window, click File > Print Preview. Then you can set "Use manual size and position" and use the "Best fit" option or set the margins manually.

Also, to print it with actual scope color you can use ‘Color->Background Color->same as figure’.
