Use the second return value of ismember. Note that linear indices in matlab are per column rather than per row (so the indices of 'F1', 'F2', F3', etc. would be [6, 17, 28, ...]. If you do want [26, 27, ...] you'll have to transpose your initial matrix:
c = {'A1' 'A2' 'A3' 'A4' 'A5'
'B1' 'B2' 'B3' 'B4' 'B5'
'C1' 'C2' 'C3' 'C4' 'C5'
'D1' 'D2' 'D3' 'D4' 'D5'
