Does anyone know if I will have any problems using the support package for Raspberry Pi (both Matlab and Simulink) on a RaspberryPi 3 with a Raspbian Jessie as OS?

Yes, you probably will have problems, at least up to R2016a (I do not know what might be coming for R2016b, which I predict will be out pretty soon.)
