First, ensure that you are using inline parameters. To inline all the parameters in your RTW-file, check the "Inline parameters" option in the Simulation Parameters dialog box of your model.
The SLParameter mechanism is an optimization added in Real-Time Workshop 5.1 (R13SP1) to save memory during the code generation process. Parameters of size greater than a certain threshold are not written to the RTW-file. Instead, Real-Time Workshop calls into Simulink to retrieve their values. This does require the model to be in a compiled state when running TLC.
The threshold at which "SLParameter(#)" is written to the RTW-file can actually be controlled via a default block diagram parameter. If you set the threshold higher than the size (width) of any parameters in the model, no parameter will have its value written out as "SLParameter(#)" in the RTW-file.
Currently, to work around this issue, set this value to a very large number, such as the following example:
set_param(0,'RTWParamReferencesMinSize',1e20)
This value will be used for all models in that session.
