I am using MATLAB 2012a to run a filter plotting routine. The specifics of the routine are company-confidential and ITAR-restricted. However, I can say that the program does work when compiled except for the "Print Plot" and "Print Window" menu commands.
When I run the plotting routine within MATLAB, I am able to print the plot by itself (Print Plot) and the entire GUI window (Print Window). When I compiled the program, all commands and plotting routines work exactly the same as MATLAB except for these printing commands. The key provisions within the program are shown:

I added the manual PaperPositionMode per some postings I saw previous to this.
I would like to know if there is something incompatible with the print command when compiling MATLAB Code.
