There are over 600,000 villages in India.
I want to get the population of each of the village according to 2011 census.
I searched the http://censusindia.gov.in website for hours but could not get data for all the villages in a single file (of any format) or a few files.
In the population finder page, I could search for villages one by one, but could not get the data for all the villages in less time.
Can you inform me where to get the data?
For privacy reasons, personally-identifying house-by-house data from the Decennial Census are not available until 72 years after being recorded. Census Blocks are the highest spatial resolution geography for which more recent Decennial Census data are available.
If you only want Census Block populations for a couple of counties, use the Census Factfinder. Choose the table you want (P1 has basic population count) and the desired geography (e.g. All Blocks within Middlesex County, Massachusetts). You'll probably want to download it as a .csv for further processing.
If you want Census Block populations for a much larger swath of the United States, you are in for a world of hurt. You need to jump through a lot of hoops in order to overcome filesize limitations in most database software. The Summary File 1 page has more information.
For administrative boundaries, look at GADM database of Global Administrative Areas Select India, and choose "level 3".
Edit: here's a screen grab of the resulting KML file, looks like it matches the link you provided, but GADM has it for the whole country.

You can get population data from Geonames.
Not sure about the source of the population data, although it seems that such data coincides with Wikipedia's population data, which is from 2011.
You would also need to validate that there are more than 600.000 Indian villages in Geonames.
Regarding an automated way, you could follow this tutorial by Tim Sutton for extracting, storing and visualizing the data in QGIS.
