I have some multi-spectral data, where the individual bands are separate Raster files.
How do I layer stack these rasters so that I get one raster with 3 bands instead of 3 different rasters?
This is quite easy to do in ERDAS and ArcGIS, but I haven't figured out how to do it in QGIS
With a multi-band raster input, ArcGIS will only process the first band:

When a multiband raster is used as input, most Spatial Analyst tools operate only on the first band.
The exceptions are certain tools in the Multivariate and Extraction toolsets which do process each of the bands in a multiband input and can create a multiband output.
If you want to specify a particular band, then add the band, not the raster:
The tool you are looking for in QGIS is called r.series (GRASS GIS) using a minimum statistic. This is also available as a command line utility.
r.series - Makes each output cell value a function of the values assigned to the corresponding cells in the input raster map layers.
Processing Toolbox > GRASS GIS > Raster > r.series

I had the same issue some months ago.
Use gdal_merge to generate a new file from the 3 independent rasters.
In OSGeo4W command line you can do this:
In QGIS you can do the same with a GUI in the raster plugin "merge" tool.
