Does it help to insert points into the way geometry?
Sometimes ways don't get rendered if all points of the way are outside the current window.

I can't seem to add a separate comment, possibly because this is a closed question. But anyway thanks Joost, that worked. Are you aware if this is a tracked bug?
First, have you checked that the GPX layer has CRS EPSG:4326?
To see if your track is correct you can install openlayers plugin, and show your track on top of Google satellite or OpenStreetMap.
EPSG:3787 is ment for Slovenia, deprecated by EPSG since 2009 (look for change request EPSG::2009.015), and should be replaced by EPSG:3911 and 3912. These are incorporated in latest GDAL 1.9.2 coming with Qgis Master.
Check if your proj string is:

GPX format is always in
EPSG:4326
, so nothing wrong about that.If the orthophotos are correctly georeferenced, it should be no problem to add them to the project. Make sure you choose the right CRS for that layer, and enable on-the-fly-reporjection under
Settings -> Project settings
. It does not have to be the same CRS as the GPX layer is.You can add Openlayers plugin and Google or bing satellite imagery to see if your layers are in the right position. For that plugin, the project CRS must be
EPSG:3857
. The layers can still have other CRS.If your orthophotos are correctly georeferenced, they should line up with the satellite imagery. If they do not, you can use the georeferencer to re-georeference them by referencing with points on the satellite background.
To export your waypoints as shapefile, rightclick on the layer and
Save As ...
You can even select another CRS in that step.
