I had a DEM exported from C3D with MGA-56 coordinate system. When I import the DEM to QGIS, QGIS doesn't recognize the coordinate system. I set my project CRS at MGA-56.
Did I do something wrong?

This happens when I drag and drop to a new file in QGIS.
If the substation coordinates are given in latitude and longitude, the CRS can not be EPSG:32629. EPSG:4326 seems more reasonable, or a local datum with degrees as units.
You should not use Set Layer CRS to cahnge the CRS, but save As ... to a different name and CRS.
You can install openstreetmap background with the OpenLayers plugin to see if the stations are placed correctly.
The border shapefile seems to be correct with UTM 29N. To share the files, you need to add the .shx file as well.
The data appears to be in WGS84 CRS. Telling it that it's in some other meter grid is not how to work with it. I defined it's CRS as WGS84 [EPSG:4326], as well as redefined my map CRS to it and it appears coherent with Australia (indeed the default was UTM GDA94 / MGA zone 55 [EPSG:28355]).
Then I exported it as a new layer with the GDA94 CRS.
In order to avoid any unknown bug, I have a habit of always rebooting my GIS program when working with different CRS. I then opened the new layer, and it opened correctly.

In Civil 3D click the ellipsis at "Export coordinate zone" and verify MGA-56 coordinate system before hitting OK. I don't know why, but this step seems to be necessary.
